The visa is the easy part. The Certificate of Eligibility that comes before it is where applications are actually decided — and it is filed by your school, months earlier, using documents you supply.

Japan has an embassy in Kathmandu, so unlike the Netherlands there is no third-country trip and no travel cost buried in your visa budget. For a Nepali applicant that is a genuine, if unglamorous, advantage.
The most useful thing to understand about Japan's system, and the thing most guides get the emphasis wrong on.
The COE stage is the real assessment — genuine admission, credible and well-sourced finances, and a coherent study plan. The embassy visa is largely a confirmation step once the COE is granted.
Once the Immigration Services Agency has issued a COE, the embassy stage is largely a documentary confirmation. That cuts both ways. It means the visa itself is rarely the obstacle — but it also means that by the time you can act personally on your application, the decision has already been taken on evidence you handed over months earlier.
Plan accordingly: put your effort into the COE file, not into the embassy appointment.
Get admitted
To a university, vocational college or Japanese-language school that can sponsor a residence status.
Hand your school the COE documents
Passport, transcripts and diplomas, financial proof, sponsor income evidence and a study plan.
Your school lodges the COE application
With the regional Immigration Services Agency. You cannot file this yourself.
Wait out COE processing
Roughly one to three months. This is the substantive assessment.

Reported at four to eight weeks in Nepal. Do not book flights against the optimistic end.

Issued on landing at Narita, Haneda, Kansai or Chubu. Then municipal registration and health insurance.

Four causes account for most Nepali refusals and delays, and they are not evenly weighted — the first dominates.
By some distance the largest: financial proof that is insufficient, unclear, or whose source cannot be explained
Second: concerns about the authenticity of submitted documents
Third: a weak study plan, or motivation that does not fit the course applied for
Fourth, and often invisible to the applicant: applying through a school with a poor compliance history
Notice what is not on that list: academic weakness. Japan's student route does not fail Nepali applicants for marks. It fails them for money that cannot be explained — which is a solvable problem, but only with months of lead time.
Reported success rates for complete, authentic applications from Nepal are high. Read that carefully: the qualifier is doing the work in that sentence, not the number.

Keep every transfer traceable. Japanese immigration weighs source of funds heavily at the COE stage, and a clean bank-to-school record through a Nepali bank is the easiest form that evidence can take.
